The Rice Gene Thresher system was developed as an expert system and database management system to help find interesting genes. The system stores and compiles various rice data such as genome and proteome data, to help in deciding on and selecting interesting genes.
Rice Gene Thresher currently runs on Red Hat Enterprise Linux ES version 4 on a server computer. The web system of Rice Gene Thresher is built and run on an Apache web server, which provides connections via the HTTP protocol, and HTML and the PERL-SVG module are used for all of Rice Gene Thresher's graphics display. Connections between the various web systems and the database are handled under a client-server architecture using the PERL-DBI protocol. Database maintenance and changes are done through the UNIX shell prompt.
The system's database can be divided into 7 main groups 1) Genetic data 2) Genome annotation 3) Functional characterization with GO terms 4) Related gene expression experiments and full-length cDNA 5) Protein domains and functional sites 6) Metabolic pathways 7) Protein-protein interaction records
The Rice Gene Thresher system is built in the PERL computer language. The system consists of 8 main parts (96 PERL programs) 1) DNA marker searching 2) QTL mapping searching 3) Genome features 4) Transcriptome features 5) Proteome features 6) Protein-protein interactome features 7) Metabolome features 8) Integration features (compiling data to suggest interesting genes)
